I have an all electric car that never came with the option for ChaDeMo, but I would really like to have it.
I have not found anywhere that has a "box" that we you can program to a voltage and amperage then connect to the car and ChaDeMo to charge, but I'm wondering if Zero's ChaDeMo charge could be "relatively easily" modified to charge a Pack that will peak around 364V and could handle 100+ amps continuous.

Relatively easily? No. Amps are no problem. I don't know if the Zero controller works up to 364V, their bikes top out at about 116V.
The big problem is that Zero's CHAdeMO controller almost certainly expects to talk to Zero's BMS to determine the safe charge acceptance rate for the battery, perhaps over CAN. Without access to the source code for the controller, you would need to translate these messages to talk to your own BMS.
There are a couple of aftermarket CHAdeMO projects that likely do not offer what you want right now, but may in the near future.
Quick Charge Power (http://chargedevs.com/newswire/quick-charge-power-to-offer-chademo-dc-fast-charging-upgrade-for-rav4-ev/) offers aftermarket kits to provide a CHAdeMO inlet for a RAV4 EV, enabling it to charge at 50 kW. As mentioned above, these kits are specific to the RAV4 EV, though versions may be available shortly for other vehicles.
EMotorWerks (http://emotorwerks.com/products/online-store/category/listing/17-dc-charging-systems) has built components necessary to build your own CHAdeMO charging station, i.e. high-power chargers to convert AC to DC and a CHAdeMO controller. They don't have a vehicle-side CHAdeMO interface like you're talking about, but perhaps they will offer one in the near future.
