Shy of an eminent bearing failure which you may or may not be able to even detect with the bike assembled or a poorly aligned belt (even less likely), a come-and-go vibration is likely an instability in the torque control PID loop. Or more simply, a gain is too high, probably proportional, but I'm really blind guessing without seeing a log of RPM versus Iq, Id, and torque demand.
