I finally have it running again.  Thanks to rgutt for the DCF and a lot of time replying to emails.  His bike was the same year so very similar but just a bigger motor and controller.
After putting some settings back in the contactor wasn't engaging.
The CANbus signal from the Sevcon to the MBB was working to tell it to close.
It seemed that the Sevcon was only precharging to 50V and then cut out because of a critical supply voltage.
I found there was a range error on the encoder voltages that was causing a delay in the precharge and by this time the MBB had already turned off the Sevcom power.  4 sec later the power would turn back on and the cycle repeat.
