When connecting this Homemade Eltek charger to the bike, does one need to connect the wires only to the two main contacts in the Aux anderson connector? The little pins in the middle are not in use for this setup?

Yes, it is just connected to the 2 main contacts. The setup has (to have) an extra 230V "kettle lead" which is connected to the onboard charging connection. This way the contactor is opened by the onboard charger and the flatpacks is connected through the Aux connector.
